This was done by running `./gradlew wrapper --gradle-version 5.4.1`. This also changes the Gradle distribution to only download the binaries and not all the documentation/sources as well.

When the Gradle Wrapper version was bumped in b19790e the surrounding files weren't updated alongside it. This updates those files.
I have updated the distribution we pull down to just the binaries and not also the documentation and source.
I have removed what look like leftover Gradle Wrapper files from when the project was structured different.
This is based on the in-development
0.99.95branch.
