    • Changes to .ssf columns according to Poseidon v3.0.0:
      • New column submitted_md5.
    • Changes to trident to accomodate the schema changes:
      • Added warnings for characters outside of the recommended range in Poseidon_IDs and Group_Names.
      • Introduced smart .janno field construction based on the relevant Poseidon version. Smart here means that different checks and even minor data transformations are applied depending on the input version. The written output always adheres to the latest Poseidon version a given trident version supports. trident does not perform a comprehensive "upgrade" of old data, though, which would e.g. entail replacing .janno columns.
      • Added command line arguments to set the expected Poseidon version for individual input files when no POSEIDON.yml file is available in validate and jannocoalesce: --pvJanno, --pvSSF, --pvSource, and --pvTarget.
      • Made -o,--outFile mandatory in jannocoalesce, even when a -t,--targetFile is overwritten, to avoid any confusion which version is written (always the latest trident supports!).
  • V 1.6.9.1:
    • Fixed a bug related to forge-names of packages with hyphens and numbers.
  • V 1.6.9.0:
    • Introduced new retiredPackagesFile field to be given in the Archive Specification YAML file of the server, to specify retired packages for serving. Retired packages are by default ignored in the /packages, /groups, /bibliography and /individuals endpoints, as well as ignored in the archive HTML page of the explorer. However, /zip_file still serves retired packages, so that they can be downloaded, and the retired packages are still available in the per-package explorer HTML page.
  • V 1.6.8.0:
    • Added a mechanism to check for the presence and completeness of usually optional .janno and .ssf columns. It is exclusively used in validate, where a user can set one or multiple of these additional mandatory columns with -j,--mandatoryJannoColumn and -s,--mandatorySSFColumn.
    • Fixed the golden tests for validate. They had become ineffective, because validate does not generate stdout any more.
  • V 1.6.7.3:
    • Introduced a typeclass Suspicious for column types for which throwing warnings should be possible with an inspect function.
    • Added a mechanism to inspect all columns of .janno and .ssf files upon reading and report anything suspicious.
    • Removed hard requirements on sample_accession, study_accession, and run_accession in the .ssf reading process. Unexpected accession IDs now only raise a warning (through the Suspicious system described above).
  • V 1.6.7.2:
    • Introduced column-wise types for .ssf-files for more precise error messages in reading/validation.
    • Added a special module AccessionIDs for the AccessionID type.
    • Moved code that is equally relevant for .janno and .ssf parsing to neutral ground.
    • Cleaned up some imports previously done via re-exports through the Janno module.
    • Adjusted the tests in Janno- and SequencingSourceSpec accordingly.
  • V 1.6.7.1:
    • VCF files can now contain headers ##group_names=Group1,Group2,... and ##genetic_sex=F,F,M,U,..., which is correctly parsed, and these fields are also written if VCF files are output.
    • Validate now has modified behavior for consistency checks between Ind- and Geno-File for VCFs. Since VCF files do not have to have our custom header fields defined above, we read them setting all group names to "unknown" and all genetic sex entries to "U" (unknown). So when validate now checks consistency, it will allow inconsisteny if and only if (i) the data comes from a VCF file, and (ii) all group names and all genetic sex entries are indeed unknown (in other words, they are missing).
  • V 1.6.7.0:
    • added new option --fullOutput for list --packages to extend the output with additional information from each packages (file names, contributors, etc.)
  • V 1.6.6.0:
    • Added a feature to serve that allows to specify a list of packages to be excluded from the leaflet map in the archive view of the html API. The packages can be listed in the new excludeFromMap field of the --archiveConfigFile.

    • Modifications to the html API (data explorer website):
      • Added per-archive lists of last-modified packages to the main page.
      • Added the last-modified dates for each package in the package table on the archive page.
      • Made the package and individual lists dynamic and sortable with a new dependency on simple-datatables (essentially DataTables without jQuery).

    • Removed checksum validation in the internal function loadIndividuals. This fixes a bug in rectify where packages with a wrong individual file (.ind/.fam) checksum could not be read and fixed.

    • Defined a typeclass Makeable with a function make to write smart constructors for the column types.
    • Added a bit TemplateHaskell to automatically create instance definitions for Makeable and cassava ToField/FromField typeclasses in a new module ColumnTypeUtils.
    • Switched to Text for the string types and as an intermediate format, so that we can reliably check for non UTF-8 characters with T.decodeUtf8'.
    • The general .csv field parsing sequence is now as follows: Transform Bytestring to UTF-8 encoded Text and fail upon exceptions. Then transform Text to the desired type with a make constructor function. This function does additional validation and fails if the checks can not be satisfied.
    • Removed the many unused aeson ToJSON/FromJSON instances for .janno column types.

    • Linked to sequence-formats 1.8.1.0, which adds reading support for gzipped Plink (*.bed and *.bim) and Eigenstrat (.geno and .snp) files.
    • gzipped files are recognised automatically by their file ending.

    • Fixed a severe performance leak in code around resolveEntityIndices, which was called in various functions and wastefully recomputed isLatestInCollection way too often. This affected simple commands, like fetching a few packages from the server, forging, and has effects also in xerxes.
    • Bumped to a newer Compiler (GHC 9.4.7) and new Stackage Snapshot (LTS-21.17)
  • V 1.4.0.2:
    • Strictly checking ploidy information across the .janno file and the genotype data in the package reading process has unforeseen consequences. Activating this will require some more changes, so we decided to uncomment this code for now.
  • V 1.4.0.1:
    • This patch makes the error output in case of ploidy-mismatches between the Genotype_Ploidy information in Janno and heterozygote genotypes more user-friendly.
    • We fixed a bug in Fetch.hs in the output for comparing local and remote package versions
    • trident fetch --downloadAll now considers only latest versions.
  • V 1.4.0.0:
    • Major version bump, due to forgescript semantics change.
    • forgeScript now allows for versions of packages to be specified.
    • fetch and forge now work with all package versions.
    • Various other subcommands now load all versions and got an option --onlyLatest to specify listing only latest versions.
    • forge semantics has subtly changed in its behaviour of duplicate resolution. Essentially, there is no automatic duplicate resolution anymore.
    • Genotype Ploidy in Janno Files is now checked with validate: If a sample marked as "haploid" has a heterozygote SNP, this now throws an error.
    • The output of the webAPI and list now include an isLatest field.
    • list --raw now includes column headers.
    • The SecondaryTypes module was dissolved and instead we now have Contributor, ServerClient and Version. EntitiesList (or what is left of it) now lives in EntityTypes.
    • We reworked the tests and added new ones according to all these changes.
  • V 1.3.0.4: Added an option --ignorePoseidonVersion to validate.
  • V 1.3.0.3: Small code layout changes in the golden test setup and slightly better error handling for http requests in fetch and list --remote.

  • V 1.2.1.0: Introduced the interacting trident subcommands chronicle and timetravel for archive versioning. They are hidden from the command line documentation, because they are not relevant for the end user. As part of the changes a new runtime test mode was defined in the PoseidonIO environment, which can be enabled on the command line with trident --testmode Testing.
  • V 1.2.0.0: Massive rework of the server client infrastructure, including the Web API. The server is now a (hidden) subcommand of trident, is capable of serving multiple versions of one package, and returns proper error messages in case of client version incompatibility. The server-client golden tests are running locally now without querying the production setup. These changes required significant refactoring in the code for the subcommands fetch and list, as well as in the internal modules Package.hs, SecondaryTypes.hs, with effects for the whole project.
  • V 1.1.12.0: Implemented the changes for Poseidon v2.7.1, added stricter validation for the .ssf file, elevated the log level of broken lines from debug to error and switched to a new stylish-haskell version for linting.
  • V 1.1.11.4: Fixed an issue in the .ssf implementation: Multiple columns must be treated as list columns.
