GtcToVcf 'EXTENDED_ILLUMINA_MANIFEST' documentation/information

Can you please provide information about the 'additional reference-specific fields' that are required in this input file?
I could not find any documentation of these anywhere, and no pointers in the source code of GtcToVcf.
